Splice Neoepitope Pipeline
A reproducible Snakemake workflow for predicting cancer neoepitopes arising from alternative splicing.
- Finds tumor-specific splice junctions in RNA-seq and filters them against matched normal tissue.
- Translates junction-spanning peptides and predicts MHC class I presentation (MHCflurry 2.x).
- Patient-specific HLA typing (OptiType) and per-junction origin reporting.
- Optional TCRdock structural validation (AlphaFold v2) with an interactive Mol* 3D report.
